Lay them down flat, in order, from 6-2 so they do not run over each other in the plastic channel. #1 does not matter and should be on top.

There was a DIY for this in the W124 section. The guy used double-sided mounting tape and I've seen quite a few cars use electrical tape. I didn't want to do all that and just did it intuitively, but some overlap is inevitable.
Getting a new cover will help. If your old one has been popped open a few times, it may not stay closed. Mine wouldn't. It's also important to have the 90deg sockets on the distr side oriented in the correct way so minimize the height at the front where they all coincide. Dolucasi, if you don't mind take and post a pic of that too while you're at it. Looks like cowlick on Medusa's head when they're all right.
Just remembered I shot a pic of one at the JY when I was having problems getting mine to sit right. Cover was perfectly flat on this car, no tape, sitting in the channel on the valve cover... gently.

Tazzman , I do not like to take off fragile plastic parts but mine is new so low chance of breaking this one. If you order them properly they lay down nice and flat. Here it goes:

Its a bit of hit and miss .But do as picture above . And if you wanted to you could assemble them off the car in to the plastic case like i did .All the case comes off the valve cover ,top and bottom parts open up .

Yes there is. There is a top and a bottom plastic. The bottom sort of clips to the calve cover so it does not rattle around and the top clips on to the bottom (and the valve cover).
I bought my set from AutoHausAZ and I believe I paid $30-$40 for the set to replace mine that was taped together with electrical tape. But don't quote me on that.
And as Trevor mentioned there are probably many ways to do the wiring but the key is to have them in the right order in the channel to make it clean.
