Just recently had work done on my shifter and abc, got my sl back from the shop and now the buttons around the shifter will not work (ABC modes, gear selection, even the top will not work) as well as the red battery light showing up on the dash. Curious as to what this could be.

Sounds like they forgot to plugs some things back in when they put the console cover back on. To completely remove it, you have to disconnect the top switch/lower control module. I don't think that is the reason for your battery light, but it would account for everything else.
