This problem happened to me as well on my 2007 E63.
It turned out to be the wiring harness: the cable bundle was in a bad spot and eventually the door closing arm sliced a wire or two making it inoperable.
It was a big messy repair taking the liner and harness apart (it was under warranty when it did) but the repair was quite simple: re-solder some wires back together and place harness out of the way.
