multiple problems

Hope someone can help..... auto key battery went flat and so used the override key to open car. Alarm went off so put auto key in ignition. alarm went off. Since then the interior lights won't go off and the boot won't open, the roof won't come down. Seems like the system is up the creek.... any solutions for resetting after replacing key batteries.
