Hi,

Every time I start my E350, the headlights go through the same spiel: They light up, then move down (I assume there's some kind of electric adjustment motor), then move up again into their final position.

What is actually happening during this process? Are the headlights really adjusting themselves, depending on the car's position (i.e. heavy stuff in the trunk)?

If they indeed do, mine are not doing a great job, as they seem to be aiming way too high. Is there an adjustment independent of the automatic one?

Yes they do adjust to the cars weight. There is a rod on the right hand light connected between the body and the suspension. I recall that both lights key off of the one rod.
You can check the rod to be certain it's attached and not loose.
Don't know if it's adjustable.
