Hello!

I have noticed in past weeks, that my transmission is acting strange. It shifts all gears very well, but sometimes, when it, for example, shifts from 2nd to 3rd revs go up a bit more, than they should. It is affecting nothing, I just have a feeling that it may get worse in future. What should I do to check if the transmission is OK? Tranny fluid or what?

And then there is another issue, which happens when i shift from N to D - car shakes when it goes into gear. I suspect it's the transmission mount or engine mounts, right?

Always helps to provide age of car, miles/Kms, last maintenance on trans.
The shaking can be motor mounts/trans mount.
The 2-3 shift is known as a flare which can be related to a number of things - most of which is curable with maintenance.

First off all, change your gearoil, thereafter make adaptive reset of the gearbox.
Pretty sure it works for you.

Reset:
1) ignition switch to position 2, not start.
2) push the gas pedal to the floor and hold for 30 seconds
3) turn the ignition switch to the off (0) position
4) release the gas pedal
5) wait at least one minute before starting the car.
6) dont touch anything during the process.

How long have you owned/driven the vehicle? Useful trans maintenance is about a 80,000 Km (50,000 mile) timeframe. Yes that may be different than the 'sealed for life' words in much MB documents covering this model.
Most folks on this forum have found that the 722.6 trans (which I think you have) need a little care along the way.
First off is the electric connector which has O rings that will leak over time and allow fluid to travel to the trans computer causing mayhem.
Second is changing of the trans oil. Two schools of thought: A) For vehicles with regular fluid changes it works best to keep doing that. B) For vehicles that have never had a fluid change and are at the age of yours it may be a crapshoot on whether you wish to change the fluid. Reason being is that new fluid will certainly dislodge accumulated material and may lead to a failure.
Some have chosen to only drain the pan and replace the filter (about 4 liters) then drive the vehicle for say several thousand KM's and repeat the drain/refill.
The fully emptied trans and torque converter is about 10 liters (I think I have that right).

How to tell if it's original fluid? One way is the cap for the trans fluid. Black is original, red means it's been opened.
You'll need the dip stick to see if the level is correct and to get a clue on the fluid condition.

BWJ: is this "adaptive reset" of a transmission a "standard" procedure: I've not heard of it before (though that doesn't mean much, I admit)? My question before I try it on my '01 E430 is whether it could mess anything up by trying it (sometimes better to let the sleeping dog lie).

P. S. I ask because a mechanic very recently repaired (not a total rebuild) the reverse in my tr because it was clunking when backing up. I THINK he replaced four or five clutches and several seal rings in the process, as well as replacing the fluid. Now, the thunking is gone, but once about every ten times or so when the car shifts 2-3 there is a flare that is very noticeable---no clear pattern and very irregular.

You can't mess anything up by trying it, its a standard procedure done by MB with STAR tester, this is just the "manual procedure".
Just give it a try, and be surprised, . works on all electronic gearboxes

I believe your S500 has the older 4 speed transmission. Look at the shifter, does it go PRND321, or PRND4321?

Then this means you have the older 722.3 4 speed transmission... It's hydraulic/pneumatic actuated, not electronic.
