When I let the roof down, I usually stop the process before the passenger windows go up. I read somewhere in another post that it is better to let the passenger windows go all the way up and complete the cycle, and then let the windows down later. Is this the best or does it really matter?

I hadn't heard that. I normally wait until the windows just start back up, then I release the switch and pull it back again to put the windows all the way down. I don't know why the system would care, the light goes out just before the windows start up and that is supposed to indicate that the roof cycle is complete.

I release the button when I see in the rear-view mirror that the trunk lid has settled in its closed position.

Once the hydraulic pump stops the cycle is finished....

The raising of windows are a different cycle.
