Not sure how she did it but the wife clipped the black rubber piece on the antenna stub on the back of my roof. The black rubber antenna mast is still on the car though but it's almost broken off. The copper wire inside is still connected.

Should I replace the whole antenna (how much?) or should I glue it back together (what kind of glue do I use?)

Also, I thought the radio antenna was integrated into one of the side rear windows (I have a wagon). Is this antenna that broke for something else?

The antena is for SOS only, not for your radio. All you need is rubber booth for the antena. Perhaps, you could get it from MBZ just for couple of bucks. The rubber booth is very weak. You can easily break it during car wash. It is just a poor and lousy design.
I had mine happen just like that but it was replaced under warranty. Replace befor it rains.
