I just unplugged the yellow check valve and put a golf tee in the hole of the 5 way connector and PRESTO!! my car will shut off now. Is it hurting anything to leave this unplugged other than the door locks?? Does it mean that if I have this line plugged and the engine will now shut off that I have a vacuum leak in the doors only?:)

You have found the area of your problem.
Will your trunk open without the key like that.
Power Brake Booster, Engine Shutoff, and Climate Control stuff are the only things I can think of that operate on Vacuum.
I do not think plugging a line will hurt anything.

Yes, there is a vac leak somewhere in the lock system only, shouldn't be any problem keeping it that way.

You'll want to isolate and plug the yellow and yellow and brown line from
the rest. Leave green (climate), brown, brown and blue (both shut off), black (one transmission and one bleed off) all plugged in if you can. There are some great resources out there for troubleshooting door locks. Good luck!
