I'd try to isolate the creeking origin.
With the car not running and window lowered, gently flex the glass to see if the creek is heard. It could be a rivet that's loosened.
Drive the car with a passenger, you maneuver, he/she listens to the creeking. Someone at the MMM may want to volunteer. Buy him/her a beer if the creeking is isolated.
To get rid of the creeking you might be able to get away with adjusting the part of the latch that is on the pillar. I just did that on my car and the creeking went away.

I like your idea but it scares me to start adjusting the top because when you adjust one thing it seems like it will open a Pandora's Box of adjustments. But it may be necessary. I'll look into it if you say you have had a success in doing so.
Lynns, mine makes the same creaking noise when the windows are up (from the passenger side), but not when the windows are down (the noise stops somewhere when the window is lower that 4"). I'm taking the top off this weekend, so I'll report back if I get the same noise with the soft top.
Hey Buddy, Before you adjust anything try lubing the "Pins" area on the hardtop!!!! I use just a dab of Die-eletric grease in the sockets and wipe a small amount on the window seals!!!! This has always worked for Me!!!!!
Well, I had my car's exterior professionally detailed today and the black now shines like glass. After the guy did the car we took the HT off and placed it on a HT stand that I just bought from a former R129 owner who went over to the other side. He bought a MY07 CLS550 so I bought his $200.00 stand w/cover for a great price of $57.00 shipped. Viola! I have NO creaking HT sounds with the ST.
Yes drags1998, I have been doing the same with a few classics since I was shown this trick a few years ago using Wurth HHS2000. That tiny straw sprays right into window trims, seams, hinges etc, then gels within an hour to prevent too much creeping. It never dries up, it's extremely durable and bonds to metals. I just "de-creaked" the creakiest Porsche 944 known to man and now it's literally "silent".
Calls out for MB Grease p/n 0019895051 ? Parts.com wants $39.95 shipped.
After Searching I found Dupont KRYTOX GPL 105 (157867) DROPPER BOTTLE IN 1 OZ EA..

Lynns, as it turns out, I still have the creaking noise from the passenger side even with the top and windows down. I guess I should try lubricating the door pin area?
Sorry to bring this topic back from the dead, but the new main seal on my pano roof seems to be creaking from the passenger windshield/front lock area. I was thinking of lubricating the entire windshield portion of the seal, but at $50+ for 1 oz. of the MB-specified lubricant, it would be very costly. Does anyone have an alternate thought; or is it the front roof pin and lock that need the lubricant and not the rubber seal?
Well, I finally tried this Shin-Etsu Silicone Grease today on the door seals on both, R129 and W202 - satisfied! While I really never had any serious wind noise or creaks from either car, doors closing noticeably quieter, supple muted thump, specially on W202, well worth $17!
This is a good thread! Glad to see multiple products for the purpose and appear to do the "trick". I did order the Shin-Etsu Silicone Grease to try... Thanks for the link. Time to treat the seals in time for the cold weather.
Pardon me for revisiting this issue, but using the lubricant only stops the squeak for a week or two, then I need to reapply. Is this normal; or is it possible there is an adjustment needed to the locks? It only makes the noise at the passenger side of the windshield...
Thanks! I ordered the VW equivalent; I'll try the MB bespoke version...
