Try this (Liftmaster):
1) Erase the homelink memory by pressing buttons the 2 outer buttons at the same time (hold until it blinks quickly)
2) Press the learn button on your garage head unit (GHU)
3) Point your remote close to homelink controls in vehicle; press and hold the homelink button you want and hold the remote button until it blinks
4) Press and release the GHU learn button once
5) While the LED is blinking on the GHU, press the homelink button you trained the GHU should blink twice
Both homelink & GHU will be trained and should operate properly.

Don't feel bad. I've to reprogram 2 cars with rolling code openers and it's a pain. It never seems to work the first time.
Perhaps your opener is a rolling code unit...most newer openers are...
There are special instructions for doing that and it DOES NOT involve hold the remote up to the rearview mirror - you have to be nose to the garage door and hit TRAIN/TEACH on your opener then press and hold the desired button 2x for 2 seconds.
Before going through the rolling code process, you must use a hand remote that is programed to open the door. I have edited the above instructions....
1)Erase the homelink memory by pressing buttons the 2 outer buttons at the same time (hold until it blinks quickly)
3) Point your remote close to homelink controls in vehicle; press and hold the homelink button you want and hold the remote button until it blinks
4) Press and release the GHU learn button once
5) While the LED is blinking on the GHU, press the homelink button you trained the GHU should blink twice
6) For a second door, start with step 4
