I had the same question and the dealer said that they are supposed to go down a bit because the mercedes are so tight that the windows have to come down a little to release pressure.
On my 2002, they drop and raise upon opening and closing the door. There is no way that its for "pressure release" - we have nice cars, but they're not air tight. Makes a nice sales pitch though! Don't you just love dealers... More likely it is to clear the outer lip of the seal and not pinch the rubber.

But the dealer said I could drive under water with my car!
I know mine goes up when I close it but dont remember if it goes down when I open it (01 CLK55). The 99 CLK430 doesn't go up or down.
2000 windows are stationary. I think the open/close feature was added for 2001. Also, if your windows raise when the door is shut, then they have to lower at somepoint before...right?
On most cars when the window is rolled up, it seals aginst the gasket on the frame. Since the CLK window does not have a frame around it, it has to seal to car the when the door is closed. If you look closely at the gasket where the window seals, it has a lip. Hence when the door is closed, the window comes up slightly to tuck underneath the lip and vice versa when the door is opened. If the window does not drop down during closing than it will sit on top of the lip which will allow rain to sip in.
My dealer called and confirmed that my CLK55 (2001) does not have this feature. They acknowledge that some do but mine doesn't and the harness cannot support this (I asked if I could upgrade it).
