This thread has been quiet for a while. I got my baby a week ago, a fantastic ride so far, only dissapointment is the impotent sound picture when using the Ipod system. Got he Ipod-kit installed by dealer before delivery of the car. I am having the same problem as described in this thread.
Anybody have the optimal solution on this problem or do I and we have to accept this poor handeling? Have not yet had the chance to check out if the Ipod itself is the problem!
Actually my issue is that there is an imbalance between the Radio volum and the Ipod volume. On the 2003 ML with the MCS you had different volume profiles for each of the devices, i.e. radio - AM & FM, CD, and Tape. The 2006 does not have this feature. I can get plenty of volume just by turning it up.

I find the imbalance between the Ipod volume and the radio/cd volume annoying but can live with it. It is harder to live with the impotent and dissapointing sound from the Ipod. Otherwise the ride is awsome:-)
I have the Harmon Karmen system and it is okay to me, but I am not as demanding as I was in my younger days (before I blew out my hearing with loud music.)
I just got the MB iPod integration fitted to my R171 SLK and immediately noticed the volume differential between the radio and iPod. As the system uses the fixed level output from the iPod dock connector I can only assume that this is due to a mismatch with the AUX input, which is looking for a higher output level. Not ideal from MB, especially with the £600 ($1200) price tag for the fitted kit. It seems others have also noticed the problem, but from the above posts it looks like MB don't seem to be doing anything about it. True?

Another data point -- my ML320 CDI has the dual RSES DVD system, which feeds its sound through the AUX port on the MCS head unit. Volume noticeably quieter, I have to crank it to maximum to get the volume of sound I get half way on the SAT and Radio/MP3 modes. And of course if I forget to lower the volume before switching back, I get blasted by the decibels of the other modes.
I purchased the HU->AUX jack cable from Mercedes parts and installed it, to restore the missing gloevebox jack. (It was trivially easy!) Now I can plug my iPod into the AUX jack in the glovebox to listen to it. (I don't have the integration kit.) Again, the volume is quite low and I have to crank both iPod headphone output and system volume to near/at top to fill the truck.
I don't expect a solution from MBZ about this given the other comments, so I am going to look into the headphones.com amp option. It might help me when listening to the iPod outside of the car also.
in case anyone is interested a line amplifier can be added, even to the factory ipod integration kit. it does however require that it be spliced into the add-on harness (at least for now) so its definately a job for an aftermarket stereo shop. if anyone s really interested i can post details on how this is done.

I just got my Ipod yesterday and plugged it into the factory installed integration line and have volume issues as well. This is totally unaccecptable and will take it up with the dealer first to see if they have come up with any solutions as of yet.
