I have a 98 SL500. I recently removed the hardtop and attempted to raise the softtop. The light was blinking on the switch and I noticed that the locking mechanism for the top near the trunk had one arm up and one arm down. I raised the softtop by hand and and locked it at the windshield. After much pushing the switch back and forth and adjusting the location of the softtop, it locked into place - I'm not sure about the positioning of the locking arms. However, now the drivers side window does not work properly - it will not go down automatically when pushed and does not automatically adjust when the door is open or closed.
I'm wondering if there are adjustments i can make such as putting down the windows and attempting to put the top down? Is there a mechanical adjustment I can make? Should I take it to an MB dealer for adjustment?

I believe this to be a common problem when taking a hard top off. You are not the first person that this has happened to. I've had it happen and several others on the Forum.
There are multiple limit switches throughout the soft top mechanism that need to be in the right position for the next step to take place. Please tell me if you have automatically recycled the soft top several times since you struggled with it manually. It is important that both rear locks be in the same position due to the limit switches that are involved.
If you can get the rear part of your top to release have someone hold it up slightly and shine a flashlight down into both holes and make sure that the catches are both in the same position. If not take a screwdriver, or manually put the peg into the hole and help it catch, while someone pushes the RED top swith (momentarily) and move one of the catches into the right position. Once they are both in the same position your top and windows should work automatically with no help from you.
After you get it working again you may want to lightly spray some lubricate into the rear latches.
I have been able to re-sync the windows and the top locks down. Hpwever, now the top will get about halfway up and stop - I can't seem to force it further. If I shut off the engine, the top will fall back into the booth and then I can re-lock it down.

When the top stops in the half way position are both of the windows fully down?
You may have a door window relay switch that needs replacing.

The top stopping halfway indicates that the top controller does not recongize that the windows are lowered. On a car made before 12/93 this is usually a problem with a limit switch in the bottom of each door. On later cars it is a problem with "synchronization". So if your one-touch down feature works for both windows, then I have no idea what your problem is and would suggest having the codes read for the top controller.
