Key issues

I have a 2004 CLK 320. Recently I have had to use both of my electronic keys. One key will unlock everything for the car, but will not work in the ignition, and the other key will only start the car. Both of these keys worked fine before. Any ideas?

That sounds strange, I hope you get some better answers than mine. Not that it really matters, but why don't you try the W209 forum since you have a 2004 CLK320? The W210 forum might be a better place to ask about your 2001 E320 too.

I assume the batteries are all good and you have cleaned the key windows? As far as the key that will only start the car, from what I've read on here, there is sometimes a problem with the radio frequency receiver or antenna in the car.

In addition to the above you could test if the IR transmitter works on each key (use a digital camera, like one on a cell phone and shoot a picture of the IR lens when pressing a key).

If the key has been good before but does not start the car and if the IR transmitter works, it could be the soldering of the coil that picks up power from the EIS.

Did you try to point the car door handle IR receiver with the key that does not unlock/lock doors? It should be unlikely that both the radio part and the infrared portion of the key and/or the car fail simultaneously.
