These problems probably have to do with the limit switch located in the bottom of the door. This switch closes when the window is fully lowered and is an input to the top controller (the top controller controls the windows).
When you use the window switch to lower the window, the controller unconditionally activates the motor. But when you use the window switch "express down" feature or the convertible top switch, then the motor runs only if the limit switch in the bottom of the door is open.
I would remove the door panel and have a look at the switch.
