The windows are controlled by the module for the convertible top. When you turn the key or press the remote button, an infrared control module under the dash signals the top controller to operate the windows.
I would check fuses first. If those are okay, then you may have a problem with the infrared module, the top controller, or wiring. This can be checked fairly easily, but you will need to remove some connectors, and you ought to have a basic electrical multimeter. If you want to bother with this, email me or reply back.
