The window switch procedure is for synchronizing the windows on '94 and later models. Only need to hold the switches for a few seconds, by the way. If the windows are not synchronized, the top will begin it's cycle and stop mid-way.
You have a fault in your soft top controller which can only be reset with and advanced diagnostic tool. Hopefully your controller is not damaged and simply resetting the code will allow your system to work.
