Each of the four latches for the hardtop has a switch which checks its state, as mentioned before. These switches are adjustable, and the trouble with the '99 is surely that one of these switches is borderline closed/open when the top is locked into place.

The first thing I would do is check the two front latches. You'll need the special tool supplied with the car or an allen wrench to manually operate the latches as explained in the owner's manual. Now,with the top in place and the lamp lit indicating the problem, I would repeatedly work each of the two front latches -- locking and unlocking each -- and see if the lamp goes out. If it does, you have identified the switch causing the trouble. If it doesn't, you have learned nothing and must perform electrical continuity checks at the connector for the roll bar controller. This may sound complicated, but it is in fact very easy. If you come to that point and need help, let me know.
